Cryo-electron microscopy (cryo-EM) comprises three major modalities: single-particle analysis, electron three-dimensional crystallography (3D ED / microED), and cryo-electron tomography (ET). These approaches collect different types of data, projection images of proteins embedded in vitreous ice, electron diffraction from small and thin crystals, and tilt series of cells and cellular organelles, to obtain three-dimensional structural information. The potential of cryo-EM–based multimodal analysis for applications in medical and drug discovery research is steadily increasing.
We have been developing analytical approaches that exploit the unique capabilities of cryo-EM. In particular, we are addressing targets that remain challenging for single-particle analysis, including small proteins, while also focusing on dynamical conformational changes and structural fluctuations. In 3D ED, we have pioneered rotation-based data collection and analysis methods since the early stages of the field, and have established an automated workflow in which electron diffraction data from numerous crystals are acquired under AI control, followed by automated data processing and structure determination. This enabled structure determination from challenging samples and has also allowed us to explore the extraction of quantum chemical information.
Furthermore, we perform in situ analyses using cryo-ET in combination with cryo-FIB-SEM, as well as microcrystal structure analysis of organic compounds using X-ray free-electron lasers (XFEL), thereby adopting an integrated approach for diverse sample forms. In this symposium, I will present these efforts and recent results, and discuss the development of quantum chemical measurements and multimodal analysis for medical and drug discovery applications, including comparisons with XFEL.
This presentation outlines recent advances in biomolecular analysis and rational drug design through the seamless integration of quantum chemistry calculations and molecular dynamics (MD) simulations.
In target protein–ligand binding analysis, the demand for ab initio docking methods that operate independently of empirical parameters, scoring functions, or prior structural knowledge has grown significantly. To address this challenge, we have developed an advanced computational methodology leveraging LB PaCS-MD (Ligand Binding Parallel Cascade Selection Molecular Dynamics), an efficient enhanced sampling technique designed for complex biomolecular systems. This approach enables fast and highly accurate ab initio docking, successfully exploring binding pathways directly from fully unbound states and predicting stable bound poses without introducing artificial biases or external constraints.
To gain deeper physical and chemical insights into the resulting complexes, we combine these MD-derived binding structures with high-level quantum mechanical (QM) calculations, specifically employing the Fragment Molecular Orbital (FMO) method. This hybrid framework achieves comprehensive, quantitative analysis of intermolecular interactions at the electronic-state level, explicitly accounting for quantum effects such as charge transfer, polarization, and dispersion forces.
In this lecture, focusing on practical application cases including key SARS-CoV-2 drug targets, I will demonstrate the efficacy and reliability of this integrated approach. Furthermore, I will discuss future perspectives on next-generation computational drug discovery driven by the synergistic collaboration between quantum biomolecular modeling and experimental research.
Recently, AI models for predicting protein-ligand structures, like AlphaFold3, have developed rapidly. However, they mainly learn from static structures and known affinities. With about 250,000 PDB entries already exhausted, training data depletion is a serious issue. Moving forward, incorporating dynamic behaviors and precise interaction energies with quantum effects is essential.
Collaborating with AMED BINDS and the FMO Drug Design Consortium, we have performed large-scale, high-precision Fragment Molecular Orbital (FMO) calculations, accumulating results in the FMO Database (FMODB). FMO quantitatively analyzes protein-ligand interaction energies on a per-residue basis.
We are now promoting exhaustive FMO calculations for all PDB and AI-predicted structures, building a web-based on-demand calculation environment, and feeding this massive quantum data back into next-generation AI. Here, we present these initiatives and discuss the future of drug discovery where experiments (structural biology), AI (structure prediction), and simulation (quantum chemistry) are truly integrated.
Realizing genomic medicine requires an infrastructure that accurately reads each patient's whole genome and returns clinically useful knowledge to society. Japan's Action Plan for Whole Genome Analysis, formulated by the Ministry of Health, Labour and Welfare in 2019, is a national project that seeks to dramatically advance genomic medicine through two pillars: improving treatment precision by returning results to individual patients, and promoting drug discovery by leveraging a large-scale database. As principal investigator of the Analysis and Data Center in the AMED Whole Genome Analysis Program for Cancer and Rare Diseases (cancer domain), launched in 2021, the speaker has built an infrastructure that analyzes the vast sequencing data gathered from across the country under a unified pipeline and stringent quality control. The whole genome data received to date, centered on rare and intractable cancers, now amount to approximately 20,000 cases, the largest scale in Japan. In addition, RNA sequencing has been obtained for nearly all cases and DNA methylation data for a subset, and long-read whole genome sequencing has also been introduced. By actively embracing these latest sequencing technologies, the platform has grown into a multi-omics, multimodal resource that integrates pathology images and time-series clinical information. This lecture presents the achievements of these efforts and offers a perspective on the new era of data-driven healthcare and research, in which every citizen can benefit from genomic medicine, that will be opened up by Genome Medicine Japan (GeMJ), the implementing organization scheduled to launch in fiscal 2026.
Genomic DNA is compacted into chromatin, which forms the fundamental architecture of the eukaryotic genome. In addition to packaging DNA within the nucleus, chromatin functions as a highly dynamic platform for the epigenetic regulation of gene expression and other genome-associated processes. The basic structural unit of chromatin is the nucleosome, consisting of a histone octamer containing two copies each of histones H2A, H2B, H3, and H4. Approximately 145-147 base pairs of DNA wrap around this octamer about 1.7 times. Individual nucleosomes are connected by linker DNA, producing the characteristic “beads-on-a-string” appearance of relatively relaxed chromatin. Nucleosomes are not merely passive packaging elements. By limiting and modulating access to DNA, they actively influence transcription, DNA replication, repair, and recombination. Recent studies have begun to reveal how transcription factors recognize and bind nucleosomal DNA, how ATP-dependent chromatin remodelers reposition or restructure nucleosomes to expose regulatory elements, and how histone chaperones promote nucleosome assembly, disassembly, and histone exchange. To investigate these mechanisms, we have developed cryo-electron microscopy-based approaches for visualizing chromatin in complex with diverse regulatory factors. In this talk, I will introduce our current strategies for dissecting the structural basis of chromatin-mediated regulation, and also highlight how nucleosome structure and dynamics contribute to the epigenetic genome activity.
Statistical genetics is a research field that evaluates causality of human genetic variations on diseases, using statistical and bioinformatics approaches. Recent developments of sequencing technologies have provided large-scale human disease genome data and successfully identified comprehensive catalogues of genetic susceptible loci. However, little is known regarding how to develop methodology to integrate human genomics with diverse biological resources. We have developed such methods and applied to a pioneering example of biobank-scale genetic association studies on a variety of human complex traits. Trans-layer omics analysis identified the cell types and states, as well as microbiomes, implicated in disease biology, which should be useful for implementation of personalized genomic medicine. Projection of population-scale human disease genetics into single cell information elucidates novel cell states implicated in disease biology. In particular, projection of somatic mutations such as clonal hematopoiesis and sex chromosome loss into single cells showed how the somatically mutated cells dysregulate epigenetics, immune response, and memory in a cell type-specific manner. Re-analysis of human whole-genome sequencing by focusing on virus-derived non-human reads pointed contribution of human herpes virus to autoimmune disease developments. Finally, projection of omics layers into spatial transcriptome elucidates spatio-temporal features of disease dynamics. These results should empirically show the value of statistical genetics to dissect disease biology, novel drug discovery, and personalized medicine.
Globally, an increasing proportion of approved drug candidates originate from discoveries made in academia and startups. Concurrently, a horizontal model of drug development has gained traction, with pharmaceutical companies, investors, CROs, and CDMOs collaborating to translate scientific innovations into practical applications. Among therapeutic modalities, antibody-based medicines play a pivotal role across various disease areas, including oncology, immunology, and rare diseases. However, advancing these candidates into clinical development requires a manufacturing infrastructure capable of rapidly and flexibly supplying high-quality investigational medicinal products (IMPs).
In Japan, the framework for seamlessly connecting academic and startup discoveries to process development and manufacturing remains insufficient. Since our founding in 2023, we have been building a flexible “Quick & Small” antibody CDMO business centered on continuous manufacturing—an Advanced Manufacturing Technology (AMT). By integrating perfusion cell culture, continuous downstream purification, process analytical technology (PAT), and automation, we seek to establish distinct competitive advantages in cost, quality, and speed. Furthermore, we aim to build a domestic ecosystem in which researchers and manufacturing specialists can collaborate directly to advance promising candidates into clinical trial manufacturing.
In addition, we aim to establish a Center of Excellence that gathers diverse experts to foster the next generation of industry leaders. Through these initiatives, we envision strengthening a Japan-based industrial foundation that seamlessly bridges antibody drug discovery, manufacturing, and clinical development.
In early-stage drug discovery, laboratory automation (LA) utilizing advanced robotics and digital technologies serves as an essential foundational infrastructure. It is instrumental not only in significantly enhancing experimental throughput but also in ensuring the reproducibility and reliability of the generated data. To enable continuous, data-driven decision-making within the context of multi-modalities and technology-driven drug discovery approaches, the underlying experimental framework must inherently possess high elasticity. Specifically, the DMTA (Design, Make, Test, Analyze) cycle requires the flexibility to seamlessly scale in response to fluctuating assay volumes and complexities, thereby providing optimal, stage-appropriate configurations.
In this talk, I will review the historical contributions that laboratory automation has brought to the field of drug discovery and introduce the recent initiatives undertaken at our laboratory to maximize experimental efficiency. Specifically, we have successfully integrated autonomous mobile robots (AMRs) into our established antibody optimization platform. By connecting previously isolated workcells, we have realized on-demand, automated sample transportation. Additionally, within our pharmacological evaluation platform, we have automated the transfer of samples between independent instruments, thereby establishing an on-demand automated experimental workflow. To robustly support this physical flexibility, we have concurrently developed and deployed data pipelines alongside adaptable labware scheduling systems.
By sharing these implementation examples, I look forward to discussing the broader implications of these technologies, particularly exploring the prospects of accelerating the hypothesis-testing loop in drug discovery through comprehensive efficiency improvements integrated across the entire laboratory process.
Rapid progress in lab automation and AI has accelerated technological innovation worldwide. Yet countries with abundant financial and human resources have taken a commanding lead, making it increasingly difficult for Japan to compete globally through individual technologies in automation or AI alone. A promising strategy for Japan is therefore to integrate these emerging tools with fields in which the nation has long maintained distinct strengths. Identifying such competitive technological domains is essential for shaping future innovation. This lecture highlights microflow synthesis, a field where Japan has sustained global competitiveness for several decades. While organic synthesis has traditionally relied on batch reactions in flasks or reactors—a framework dating back to medieval alchemy—microflow technology enables reactions to proceed within narrow channels under continuous flow. This approach provides unprecedented control over sub‑second reaction times and precise temperature regulation, conditions unachievable in conventional batch systems. As a result, microflow synthesis is now widely utilized in both academic research and industrial applications, and it offers powerful advantages for analyzing ultrafast reaction mechanisms. The lecture will particularly focus on peptide synthesis, an area gaining attention for middle‑molecule therapeutics. By combining classical reactions, known for more than half a century, with modern microflow techniques, we have achieved outcomes previously considered impossible, including orders‑of‑magnitude improvements in reaction performance.
